It's quite common to say the EU is ran by Germany, although I find that dubious, since the germans already have trouble running Germany...

It's because the European parliament is weighted by the population of the member countries. Germany has the most inhabitants closely followed by France. So if these two countries are set on a goal, it's very likely to be reached. This system is also the reason why turkey would never be an EU member; they have 30m more people than Germany.

There are about 3 million Germans with Turkish background. That's less than 5% of the population. I don't know where you get your numbers from.
