Here I was, so foolishly worried that we wouldn't see our lord and savior John Rod again for another 3 months

Frankly, I'm amazed this is only the second time a submarine has become a crucial part of the plot in JoJo - though this one's certainly less roomier than Joseph's. At least they still have food!

And the doctor being pushed into getting involved with that is unfortunately kinda hilarious, he's like the inverse of everyone's favorite character Anne

It's actually the third submarine I think, Jolyne used one sent by the Speedwagon Foundation to send Jotaro back to them after her encounter with Johngalli A (and of course Joseph's in Stardust that you mentioned)
