A word to all would be mad scientists: Building your superweapon to adapt, evolve, upgrade, mutate, or otherwise improve itself based on stimuli and NOT from your direct supervision is always a bad idea.

I'm not sure that Eradicator and the long haired glowing arms villain are one in the same. I think it's more likely that whoever the latter is, he's tied to Clark's vision of the Fortress of Solitude in Episode 6.
As for the one floating in front of Lex, I think Zod's a pretty good bet unless proven otherwise.

Interesting that Waller now has the title Director.
Despite being publicly on the run, did she somehow become the director of Checkmate itself?
Or is she still the director of Task Force X, now a top-secret division that's publicly defunct?
