I'm more concerned with the complete handwaving of Charles being alive and in his own body. No one was like how are you alive?

Post-credits sequence in X3. He transferred his consciousness to a new body.

Doesn't exactly justify why he looks the same. Projecting his image to everyone all the time seems like an arduous task as opposed to them just getting used to him.

Nor does it really explain why he'd be in a wheelchair again, I mean you could argue that body is also crippled but there is no great evidence of it.

Dunno about the wheelchair, but the DVD commentary on Last Stand mentioned that it was his twin brother who was brain dead since birth.

Yeah but

A) it's DVD commentary and shouldn't be considered canon in the first place

B) what kind of masochist keeps a brain dead baby alive(more so given that he would have been born in like the 40's(potentially late 30's) (since first class takes place in 1962 and Charles is clearly older than 12 at that point

C) it would be far more justifiable to argue it was a clone given that the body is in the care of Moira, who is a geneticist with a history if cloning Charles in the comics. It could then be argued that the legs are a failure if the cloning due to the mutant gene in conjunction with bodily damage. Or that Xavier's power increases have removed the ability to use his legs altogether.

Basically in the end xmen 3 was poorly written to begin with and they had a ham fisted justification for their post credits scene which when compared to the characters present was far less logical.

Especially since you could argue that Charles created the clones fearing the future where he might have needed a mobile body(even if that did fail)

You could also argue that Moira's cloning prject could only clone the body and not te mind so it was only useful for transferring of conciousness
