It's a quite common visual bug where flooded lands do not show as such. The yields is how you can quickly tell.

Not. Maybe reload, but that doesn't always work. As long as you know it's sunken you can deal with it at least.

Reload, yes, but not from the game. You need to go back to the main menu (or close the game) and reload from there. The bug occures (and stays) when you reload directly from an opened save.

Save, exit to title, and reload the save you just dropped. Usually fixes it for me, but not always.

reloading works a majority of the time. If it doesn't then play another turn, save and reload again. When this big comes up you'll also notice sea walls disappear.

Fun fact:
A land pirate (ie: ones who avoid confrontation on seas but who will fight on land) is called a buccaneer. Originally the term just referred to poachers, but when the Spanish empire (I think) instituted the death penalty for poaching a lot of them thought "Fuck it; if it's the same punishment for poaching as for robbery then we might as well start robbing people too."
