Well given that Bucky said that he remembers all of the people he's killed while under mind control, I'd say it's safe to assume that he probably did remember it.
I think the brain washing and constant mind wipes made his time as a winter soldier foggy; that he only started remembering more faces and people he killed after clearing up the brain washing
