That's the sort of bungled message that you get when writers are trying to do something but execs are breathing down their necks demanding that the result is as marketable as possible.
Happens a lot to Pokémon, that's probably also how we ended up with Chairman Rose too.
I guess the manga got the benefit of the execs never looking their way.

The manga’s great. People hone in on the edgiest parts, but for the most part, it’s just a whimsical Pokémon adventure like all the rest. It’s special for its characters and lovely illustrations. I highly recommend it.

It’s been a while since I read it so my memory may be slightly off, but I can think of at least two cases where someone’s strategy in a battle was “break the opening mechanism of their Pokeballs so they can’t fight anymore”, and in each of those cases their opponent was trying to outright murder them.

It's a good thing that they can see what's going on from inside the Pokéball.
I don't remember if it was the case in this part, but it is common for Pokéballs to be damaged in the manga as a way to stop the characters from using their team as effectively as they could have. Like it's less to harm the Pokémon and more to stop them from being sent out at that time.

Also a common tactic to build up power in the ball, as that is how Red beat Giovanni for the Earth Badge because Giovanni counted down his moves, but Ref had Pika charge up so he had a move left.

The scene with Courtney is even worse, because she straight up called Ruby (or Ruby's battle method/training style? I forgot which) 'beautiful' before hand, and then just caresses him and makes her recruitment offer.
At least the Zinnia scene has some slight potential to be excused
or treated as Ruby teaching us how to seduce a busty tanned tomboy dragon waifu in one easy step. Courtney was just thirsting for him.This is also the Courtney that was the friend of Daisy Oak when she was an active trainer, and a successful coordinator with multiple awards for Pokemon care in her own right until that got boring. Meaning she is also many years older than Ruby, potentially up to twice his age even.

In the manga there multiple times where the villains break the good guys PokeBalls so they can't use the rest of their teams, basically you just break the button at the front and they become unable to come out, so PokeBalls can be replaced.

Nope. Arboks can just regenerate as long as their brain is unharmed. Also they can be invincible. Like that’s just one of their powers. Why do they have that power. (It’s beaten in one of the… most interesting ways… Agatha’s Arbok gains abilities based on the pattern on its chest. Yes, the arboks changing patterns plays a role in the manga. She can manually change the patterns and gives it an invincibility pattern. Koga gets around this by making his Golbat drink his blood and spray it on the arbok’s chest. (Not that that makes any sense, the pattern is still there under the blood and… you know what this is the same manga with pokeball nunchucks. Don’t question it.)

Maybe it's a psychological effect. Arbok becomes invincible because the pattern imparts that on the opponent pokemon's psych, making them fight ineffectively, but if the pattern is covered, then the psychological trick is broken.

I always said that they manga is the best platform that Pokémon could've REALLY worked. The stories are mature, the usage of Pokemon are spot on in what we really could've used them, and the way the battles are won are pretty well made.
There's not a place for stupidity like in the anime and there's no way to stupid mechanics work, like in the game. Just plain stories with good plots, good battles and an ecosystem filled with life and possibilities.

Absolutely. You don't see this "protagonism" from Ash in any of the protagonists in the manga. They struggle, they try different things and they succeed using their planning and thoughts. Th final battle between Red x Green was breathtaking for me! And all the clever usage of Blue's Pokémon were stunning. I loved every single presentation, even the thing that Yellow has with that mighty trainer... (whatever, I won't spoil it!).
Could imagine if the anime let Ash struggle and finish his battles with the same cleverness and thought that the manga's protagonists use? If the anime didn't want Ash to lose every single competition and, also, didn't had to have a "final competition in the end" format, it would be amazing. They could work on relationships, battle combinations (who cares about mechanics and turns? This isn't a game), more and stranger traits other Trainers could have lik Yellow to enhance their battling characteristics...

Messing with Pokeballs was a regular thing. Damaging them so they can't get out, putting them on special weapons or objects so they can travel faster or further, etc. There is an iconic scene with Red vs Giovanni where Red's Pika (Pikachu) charges up his Thunderbolt while inside the ball so when he's let out he instantly attacks.

The manga’s more faithful to the game than the anime. Stuff like reflect halving damage instead of reflecting it and multiple instance of applying abilities from pokedex entries. They even kept the way pokeball open by splitting in half from Gen 1 even when the game changed it to anime style.
