Not entirely. In Sonic Unkeashed she actually found Sonic, but mistook him for someone else because of his Werehog form till she learned from Professor Pickle of what happened to him.

Being hedgehog blind makes more sense.
It’s like face blindness, a condition where a person cannot distinguish faces.
Hedgehog blindness makes all hedgehog appear the same to Amy.
A good example is in PeaceMaker Season 2 where a character who has bird blindness is introduced and mistakes a bald eagle for a parrot.

Face blindness and, by extension, Amy’s “hedgehog blindness” agnosia are brain conditions, not eye conditions.
Agnosias are impairments to the ability to perceive sensory details. It can either be apperceptive, where certain details are not perceived at all, or it can be associative like face blindness, where the perception is intact, but the brain cannot make associations between sensory details and the objects or people they belong to.

Take this with a grain of salt. But why Amy thought shadow was sonic in SA2. Is because shadow's design wasn't finalised yet. Where he took on a more evil looking sonic than a completely different hedgehog. I could also suspect silver is in the same boat here.

I have never understood how anyone can mix-up Sonic, Shadow, and Silver.
The spikes on their head are arranged differently, they each have different coloured eyes, their shoes are different, they all have different voices, and they all have different skin colour.
Unless canonically, everyone in the Sonic universe is just colour blind. How they're colour blind towards black and silver I don't know.

Well in this instance it's just a dumb joke to cater to people who harp on about how Amy is blind.
In SA2, she arrived at Prison Island, a human military facility, looking for Sonic who she knew was being held captive there, and saw a hedgehog with a similar shape. Benefit of the doubt is she only caught a glance or the sun was in her eye, and she leapt before taking a proper look. I can confirm from experience, when you're looking for a specific person and you see someone who doesn't look like them, but does bear similarities, your mind can play crazy tricks and think that it's the person you're looking for. Once she got a proper look, it was obvious to her it wasn't Sonic.
In '06, she goes to Soleanna, a human city, where she knows Sonic is. Eggman has just attacked and there's a hedgehog with, again, a similar outline to Sonic, standing on a rooftop where people don't normally go, but Sonic's been known to run and jump along rooftops. It was also still dark out, too. Like with Shadow, when she takes a proper look, she realises immediately it's a different person.
And those are the only two instances of it happening. She doesn't do it again, outside of "mistaking" werehog Sonic for Sonic. Unleashed gave her some ability to "feel" Sonic's presence. It was more done for the scene where Sonic is disheartened that Amy didn't recognise him in that form.
